I'll bet it is a combination of the sender's mail app and the receiver's mail app.  Often time I've seen this as a problem with sender's Eudora on a Mac.  I don't recall the "solution."  

If the mail is coming through as MIME multipart/alternative, it could be that HTML URLs are not being encoded as links.
