DEFAULT.MAILTPL is documented as being a system file that may be changed with
any upgrade and users are advised not to change it (since there are other ways
to effect any desired changes).  As such you are on your own if you modify it.

As to whether you should use $SITE$.MAILTPL or listname.MAILTPL depends on
what you are trying to accomplish, but either/both methods are preferable to
modifying DEFAULT.MAILTPL.
